Disabling analysis on a profile does not affect data that currently exists in the profile. Just remember to set your data source correctly when/if you re-enable analysis and want to "fill in the hole."

I'm not going to tell you to ignore that warning because it's highly dependent on your software configuration and hardware. I can tell you though that we have profiles with over 60 custom reports and we don't have any problems.
The warning stems from resource warnings required to support custom variables (that are much lower for most standard reports, but definitely not all).
I wouldn't rejig or turn your existing reporting system upside down just because of that error. Give this a good hard look and decide if the warning is really worth heeding in your specific case.
As for loss of data, I think even if you stop analsyis your reports are still subject to the data merging that is done (based on your global report retention settings). This means that if I'm right, your daily reports will eventually become unavailable and only viewable by weeks, then months, Then quarter, etc.
Just to reiterate, if you disable a PROFILE, you do not lose historical data on that profile. If you edit a profile and uncheck one of the custom reports on that profile, you will lose all historical data for that custom report if you click save.
Does copying the original report, disabling some of the custom reports in the original reports, and enabling those reports in the copy or copies will solve my problem?
